I'm quite sure you could do something like this by creating a script which loops through your folders and calls mkjpegthumb. This script could be scheduled to run at night using cron.

I'm having problems formatting one of my partitions on an external HD with the FAT32 format.
I have partitioned my external USB HD using fdisk:
bubba:/# fdisk -l /dev/sda
Disk /dev/sda: 500.1 GB, 500107862016 bytes
255 heads, 63 sectors/track, 60801 cylinders
Units = cylinders of 16065 * 512 ...
